I am flying to New York, Newark, what is the best way to get into Manhattan is it by Taxi or bus. I am staying in a hotel near Times Square. Any tips would be appreciated.

Where you%26#39;re going and how many are traveling (as well as how much luggage) all affect which the ';best'; way to go is.
I usually stay for two weeks, thus have a large bag. Accordingly, I use a car service through Kitt Garrett NY. Others may have better ideas for mass transit if your luggage is light.
We just came back from NYC and flew in and out of Newark and stayed near Times Square. If you don%26#39;t have too much luggage, taking the NJ Transit into Penn Station is easy and only $15.
The Olympia Trails bus runs every 15 minutes most of the day, picks up in front of all EWR terminals, has onboard luggage storage and comfortable seats. The coach stops at the Port Authority Bus Terminal as its first stop in NY. The Bus Terminal is on the edge of Times Square. Depending on your luggage and the location of your hotel, you could either walk to your hotel or at the worst, take a 5-minute taxi ride to it.
The fare is $14 one way or $25 return.

I%26#39;ve taken both the New Jersey Transit train and the bus; both are easy and inexpensive, as long as you don%26#39;t have multiple suitcases. If you%26#39;re tired and new to the city, the bus might be slightly easier, only because it caters exclusively to air travelers. If you take the train you%26#39;ll have to figure out the right ticket, and squeeze yourself and your luggage in between everyday commuters (depending on the hour).
